Zotero vs Mendeley vs EndNote: choosing a reference manager

A neutral comparison of Zotero, Mendeley and EndNote for thesis writers: how each positions itself, and the questions that decide the choice.

Ask five people in your department which reference manager to use and you will get five confident, contradictory answers. Zotero, Mendeley and EndNote have all been around for years, all do the core job, and all have devoted users. The right question is not which tool is best in the abstract, but which one fits how you actually work.

This is a neutral comparison. All three tools change constantly, so rather than pinning down feature tables that will be stale within a semester, this guide focuses on the durable differences: how each tool positions itself, what kind of researcher each tends to suit, and the questions that actually decide the choice.

And because no decision here is final, we will also cover the escape hatch. Every serious reference manager can export your library in standard formats, so switching later is a migration, not a rebuild from scratch.

What a reference manager actually needs to do

Strip away the marketing and a reference manager has a short list of jobs:

  • Capture: get a paper's metadata, and ideally its PDF, into your library in one or two clicks from wherever you found it.
  • Organise: folders, collections, tags and search that still work when your library reaches a thousand entries.
  • Cite: insert citations while you write and keep the bibliography formatted in your required style.
  • Sync: keep your library consistent across your laptop, your office machine and your phone.
  • Escape: export everything in standard formats such as BibTeX and RIS, so you are never locked in.

Judge tools against your constraints, not their feature lists

Every comparison you read, including this one, is less important than your own constraints: what your university licenses, what your supervisor and research group already use, what software you write in, and how you feel about where your data lives.

Hold each candidate against the five jobs above and those constraints. A tool that is theoretically stronger but unsupported at your institution, or unused by everyone you collaborate with, is usually the wrong choice in practice.

It is also worth separating the decision from the anxiety around it. Students routinely spend weeks agonising over this choice, reading comparison threads and switching back and forth, when the honest answer is that all three tools will get a thesis written. The cost of a mediocre choice is small; the cost of managing references badly in any tool is large. Decide in an afternoon, then invest your energy in the habits below.

Zotero: the open-source community choice

Zotero is a free, open-source reference manager maintained by a non-profit, and it is widely known for its browser-based capture: a connector that saves papers, metadata and web pages from wherever you are reading. It positions itself as an independent, community-driven tool, and that openness has attracted a broad ecosystem of plugins and integrations built by its users.

Zotero tends to suit researchers who value independence and extensibility: no corporate owner, standard formats throughout, and an active community answering questions. The trade-off users most often describe is that some needs beyond the core, such as storage for a large PDF collection or niche workflow tooling, are handled through add-ons or optional services rather than being built into the default experience.

Mendeley: the Elsevier-backed option

Mendeley is owned by Elsevier and positions itself as a reference manager connected to a broader research ecosystem. It is generally known for a PDF-centric workflow and for drawing on its parent company's scholarly data for discovery and catalogue features.

Mendeley tends to appeal to researchers already embedded in that ecosystem, or who want a straightforward desktop-plus-cloud setup from a large vendor. The hesitation most often voiced about it is strategic rather than technical: some researchers are wary of keeping their research library inside a major publisher's platform, and the product line has been reorganised more than once over the years, which makes long-term shape harder to predict. If you go this route, make periodic exports of your library part of your routine.

EndNote: the institutional stalwart

EndNote is a long-established commercial reference manager from Clarivate, and it is often described as the traditional choice in medicine, the sciences and other fields with heavy institutional workflows. Many universities hold site licences for it, and that is frequently the deciding factor: if your institution provides it, your library runs training on it, and your supervisor uses it, the path of least resistance is real and legitimate.

EndNote tends to suit researchers working inside supervisor- or lab-mandated workflows, and fields where shared libraries are the norm for systematic reviews and grant writing. The common caution is the mirror image of Zotero's appeal: it is a commercial product, so long-term access typically depends on a licence, and leaving later means relying on its export formats to carry your library out.

The questions that actually decide it

In practice the choice usually comes down to a handful of questions, none of which appears on a feature comparison chart:

  • What does your institution license? A site licence plus local support can outweigh most feature differences.
  • What does your research group use? Shared libraries and supervisor workflows favour whatever the group already runs.
  • What do you write in? Check the citation plugin for your actual writing environment, including LaTeX if that is your world.
  • How many PDFs will you store? Think about your library at the end of the PhD, not the start, and check how each tool handles storage at that size.
  • How much do you care about openness? If open source and standard formats matter to you, that narrows the field quickly.
  • What is your exit plan? Confirm you can export to BibTeX or RIS with your notes and attachments accounted for.

Where every reference manager falls short

One limitation is shared by the whole category: a reference manager formats what you feed it. It will happily store a record with a wrong year, attach a citation to a sentence the source does not actually support, and keep a withdrawn paper in your library looking exactly like a sound one.

None of that is a criticism of any particular tool; it is simply not the job they were built for. But it means the accuracy of your bibliography, and the honesty of the link between each claim and its citation, remains entirely your responsibility. Whatever manager you choose, plan for verification as a separate discipline: check metadata against the DOI record, re-read sources before load-bearing citations, and screen your list for retractions before submission.

This gap is worth naming now because it becomes acute at exactly the wrong time. The week before submission, when an examiner-grade check of every claim-to-citation link matters most, is the week you have least capacity to do it manually. Whatever tool you run, build verification into the writing process rather than bolting it onto the end.

Switching later: your library is portable

Whatever you pick, you are not marrying it. BibTeX and RIS are the lingua franca of reference management, and all three tools can export to them. Titles, authors, years and DOIs travel cleanly; the things to watch in any migration are attached PDFs, notes and folder structures, which map across less perfectly.

A practical habit: export a full backup of your library at every milestone, such as the end of your literature review and each chapter submission. It doubles as a safety net against sync accidents and a permanent exit option if your needs change.

If you do migrate mid-thesis, do it between chapters rather than mid-draft, verify the entry count matches after import, and spot-check a dozen records for mangled author names and lost DOIs before you trust the new library. Keep the old library frozen but intact until the thesis is submitted.

Set up whichever you choose properly

The gap between a reference manager that saves your thesis and one that sabotages it is mostly setup discipline, not brand. Whichever tool you land on, establish these habits in the first week:

  • Put a DOI on every record that can have one, at the moment you add it. Retrofitting identifiers across hundreds of entries later is miserable work.
  • Fix metadata on entry, not at bibliography time. A wrong year or misspelled author copied into three chapters multiplies the correction work.
  • Pick your citation style early and confirm your department accepts it, so you are not reformatting under deadline pressure.
  • Deduplicate as you go. Merge duplicates the day you notice them, before different chapters start citing different copies of the same paper.
  • Schedule exports. A recurring calendar reminder to export BibTeX or RIS is the cheapest insurance you will ever set up.

Pick Zotero if you value openness and community. Pick Mendeley if you want a large-vendor ecosystem you are already inside. Pick EndNote if your institution and field have standardised on it and the licence is there for you.

Then hold whichever you choose to the same standard: clean metadata, a DOI on every record that can have one, regular exports in standard formats, and a bibliography your examiner never has reason to question. The tool matters less than the discipline you run it with.

And remember that the comparison you should really be running is not tool against tool, but your current reference practice against the one your thesis deserves.
